The project starts as intergalactic bounty hunter Samus Aran after the events of Metroid: Fusion, leaving her native galaxy to start a new life after defying orders from the Galactic Federation. When traveling to the universe of Star Wars, she discovers a space pirate cruiser and boards it to investigate the their potential plans. Once she concludes her investigation, she is confronted by the pirates and their ruthless supreme commander, General Moloch (This isn't revealed until after the end of the Clone Wars). Despite her efforts to overthrow Moloch, Samus is drawn to an escape pod and is launched to the nearest planet, an all-urban world called Coruscant. Due to the harsh frce of the impact, Samus loses all of her abilities, including her arm cannon. When she witnesses Jedi Master Yoda in trouble, Samus springs into action and knocks out the thugs with her form of martial arts. In return for her assistance, Yoda orders Samus to close her eyes and uses an ancient Jedi spell that restores all of her abilities, as well as the same armor she used before the events of Metroid: Fusion. Unfortunately, she loses the traits of a metroid as a side-effect. When she mentions to herself that her ship was gone after boarding the pirate flagship, a merchant protocal droid named TL-16 offers her a Luxury 3000 class XIII ship with two quad laser cannons called Titanic (resembles the Starspeeder 3000). Seeing she doesn't have the right currency, TK-16 licenses the Titanic to Samus on the house. Upon cruising in her new aircraft, Samus discovers her old friend from childhood, Padme Amidala, reuniting with her husband, Anakin Skywalker. The next day, Padme discusses that Anakin had nightmares of his wife dying after giving birth. During their childhood years, Padme referred to Samus as her alternate alias, Myst.
Samus seeks to assist on the planet Alderaan, whose hovertrain carrying agricultural supplies is being hijacked by opposing forces known as the Confederacy of Independent Systems, or separatists for short. Samus helps out the clone army of the Republic to wipe them out. In the end, Senator Bail Organa greets and thanks Samus for dealing with the droid army. He gives Samus vital information on the Jedi, warriors who use the Force to assist all life and fight crime and the Sith, dark and evil warriors whose strength flows from the Bogan, or simply the dark side of the force.
Next, Samus hears on the news via the Titanic's holovision that Jedi Master Kendo Nion is tirelessly struggling with CIS forces in an attempt to defend confidential information from being leaked under penalty of forced entry on the planet, Corellia. Next, she learns more about the dark side from Kendo. It is utilized by raw emotions to unleash paranormal powers. It is designed merely to harm life, even the most aggressive. Upon approaching her ship, a young boy is preyed on by a vicious carnivore dire-cat and Samus comes to his rescue by chasing it away. His mother comes and expresses gratitude by upgrading her ship to refill Samus' atributes, as did all her previous spacecraft.
On Tatooine, Samus embarks on Anchorhead, an ancient settlement filled with Jedi secrets. Within an hour, Samus was knocked unconscious by a Tusken Raider, and is then offered as a human sacrifice as punishment for walking on their territory. Seeing that there is little hope for escape, Samus struggles in vain to get free, until a Riorian nomad helps her out, explaining that Samus only intrudes out of curiosity and not to induce anger. The nomad tells Samus to go to Rhen Var, a world where an ancient Jedi Temple rests and holds more secrets for her to discover. After traveling there to gather information, Samus pays Anakin a visit as "Myst".
At Coruscant, Samus discovers a man in a black cloak who the separatists call Darth Sidious. He had the same voice as Chancellor Palpatine! This causes Samus to wonder "Can it be that the Chancellor is backing the wrong horse?"
Before taking off to Bespin, Samus falls asleep and encounters a former Jedi Knight of the Old Republic in a vision. The Jedi explains that Chancellor Palpatine is playing the Republic and the CIS against each other as a Sith Lord by the name of Darth Sidious and is trying to use the Chosen One of prophecy, Anakin Skywalker, to unleash a sinister scheme against the Jedi Order in order to attain galactic conquest. For example, Palpatine was draining "emergency powers" from the senate just to keep the war going and shaping the fate of the galaxy to his own end. He claimed to be reluctant into accepting these powers. He was in fact eager. He also forced Anakin to behead renegade Jedi Count Dooku, despite pleading for mercy.
Before arriving to the Chancellor's office, Anakin is contacted by Samus who warns him to stay away from the chancellor, claiming that he, not the Jedi, is attempting to overthrow the galaxy. That was not enough, for Anakin has been good friends with Palpatine and refuses to turn against him. Next, Anakin blocks "Myst" from ever contacting him.
On Bespin, Samus learns of the Separatists stealing tibanna gas supplies vital to Bultar Swan and her army of clones. Wat Tambor, Foreman of the Techno Union, stated that the tibanna tanks were being seized for supply and demand issues. Rather than believe him, Samus reprograms Wat's droid army into returning the stolen supplies. Wat tries regaining control of the droids, but is ironically unsuccessful. He vows to one day get revenge against Samus for derailing his reputation. Bultar thanks Samus for her assistance and asks what brought her to Bespin. Samus says she likes to help out and not be bound by restrictions of duty. At her request, Bultar gives detailed information on Count Dooku, who submitted to the dark side because of his loss of faith in the Jedi Order and the Republic, yet he was misguided by his own beliefs. He was a caring man who once mentored Qui-Gon Jinn, the only Jedi who believed in the Chosen One, Anakin Skywalker, who had a midi-chlorian count surpassing even Master Yoda's. Despite knowing this however, Bultar claims the decisions of the chosen one to be treated as a coin toss. If successful, his good heart would restore balance to the force, therefore making the galaxy a safe place to live. If the chosen one was corrupted by the dark side, the galaxy would surely be enslaved by evil.
On Mygeeto, after obtaining a crystal to enhance her powers, she discovers Jedi Master Ki-Adi Mundi lying on the ground with blast wounds on his chest. Mundi claims that his own clone army, instead of the Separatists, shot him, but still clings to life. Shocked to hear of the turn of events, Samus tries helping Mundi out, but insists on staying so that he could become one with the force. He senses a great disturbance that is emitting from the Jedi Temple on Coruscant. After his last words, Mundi's body vanishes into thin air.
Investigating the calamity, Samus is stopped by two clone troopers. Samus demands to know what's going on. They reply that the Jedi have been meaning to overthrow the Republic as well as slaughter every last Senator. Knowing that the Jedi would do no such thing, Samus quickly overpowers and gets past the troops. After breaking inside the Temple, Samus finds Younglings about to be slaughtered by a fellow Jedi. Samus knocks him to unconsciousness, not knowing it was Anakin he silenced. Samus escorts the younglings to safety on Titanic, and confronts Anakin, renamed Darth Vader, though his identity is not yet revealed to him because of the hood. Vader uses force lightning on Titanic, but misses and the ship uses its twin quad-blaster cannons. Vader shouts "This isn't over!"
Upon hearing this, Samus wonders if Darth Vader is indeed Anakin Skywalker. One of the younglings plays a holographed video of Vader murdering Cin Drallig and his students. There, it is revealed that Anakin Skywalker is indeed their traitor.
After delivering the younglings to a safer haven, Samus travels to Mustafar, a lava world where the separatists are in hiding. He also witnesses Anakin/Vader killing them all. Deeply horrified at Anakin's brutal acts, Samus plans on fighting fire with fire. Before choking his wife out of misguided anger, Anakin is ambushed by Samus. Despite pleas made by Padme to stop torturing her husband, Samus orders her to go back to the ship and is advised not to come out. Samus tries one last time to convince Anakin that Palpatine was lying, but he was too corrupted to be turned from the dark side. As a result, Samus forced him to a long and brutal showdown.
Because of the mysterious powers of the Chozo wielded by Samus, Anakin was no match for her superior level of combat, even with the fatal combination of the dark side and the excess midi-chlorians. In the Mustafar conference room, Anakin is bleeding on his face, added by a black eye. Though he is too weak to continue fighting, Anakin berates Samus for what she's done to him.
After a long debate regarding Palpatine's intentions, Anakin is visited by Qui-Gon Jinn's ghost. Much to Anakin's guilt, even Qui-Gon himself learned the Chancellor-turned-emperor has indeed deceived him into killing hundreds of innocent people, undeserving of death. Upon learning the heartbreaking truth, Anakin expresses remorse and apologizes to Samus, knowing the dark side would only bring harm to those whom he wished to protect. Seeing that Anakin doesn't want to fight Palpatine yet, Samus offers to take out the Sith Lord herself.
Samus arrives at the ruined Jedi Temple, confronting Sidious for the first time. She explains that Anakin realizes his true destiny, but the wicked emperor silences Samus, and tried eluding her to a factory. After Samus confronts him again, the Sith Lord battles her to the death. Despite her enhanced powers, Samus was defeated after a long battle and Sidious attempted to pulverize her with lightning. Though his plans went undetected, a redeemed Anakin prevents his former friend from killing Samus. Assuming Lord Vader was still unredeemable, Sidious charges Anakin for turning on him and the two duel. Sidious defeated Anakin and mocked his courage. Anakin tells Sidious that he is a fraud and will not serve him again. Angered, Sidious prepares to kill the pregnant Padme, but Samus sprang up and blockaded the lightning. Noticing that Samus won't last too long at this rate, Anakin ultimately defeats the evil Darth Sidious with the same situation seen with Count Dooku. The fraud tried getting away from Anakin, but accidently falls into magma. As a result from the lightning, Samus' power suit falls apart.
After giving a speech detailing the secrets behind the Clone Wars, Samus is praised as a hero after being given a medal of honor by Master Yoda. One week later, Samus is invited by Yoda to Padme and Anakin with two newborn children. Moments later, Samus is given a special gift: a brand new power suit.
