What is the rank difference relating to colors on the helmets? I often confuse the colors with rank. Does anyone know what color correlates with what rank and/or vocation?

Yeah, I also sometimes get confused, but every now and then I sort it out.

* White—Private (standard trooper).
* Olive green—Sergeant; commanded squads made up of nine troops.
* Blue—Lieutenant; commanded platoons made up of four squads (36 troops).
* Red—Captain; commanded companies made up of four platoons (144 troops).
* Yellow—Commander; commanded regiments made up of four battalions (2,304 troops). Sweet, thank you for that explanation. Now I will just have to memorize the colors.
So do the storm troopers have any way of differentiating ranks? Or do you just eventually get a grey uniform if you move up?

I think the stormtroopers have some ranking, remember the pads they wear on their shoulder, so it is defined by the colour of the pads they wear, but I'm not sure if stormtroopers can become officer. I doubt that. Most are still clones and can't become officers. They are trained differently and have ranking colours on their chest.

The stormtrooper pauldrons (shoulder insignia) aren't listed officially in the Star Wars databank, but on theforce.net it is surmised that:
Orange is the highest ranking (likely a lieutenant or warrant officer)
White is sergeant
Black is a regular trooper

I was looking at one of my Ralph McQuarrie Arc Troopers, with the little coin, and he is orange? So know he is a clone.

It says that the ARC troopers retired after the Clone Wars or were asigned to train storm troopers. I believe that during the Empire the closest thing to an ARC trooper was a Shock Trooper. The ranking in the ARC troopers was the colour of armour they wore:
Green—Sergeant
Blue—Lieutenant
Red—Captain
Yellow—Commander

In the GAR (Grand Army of the Republic) there were three "classes" of clone troopers. They were differently bred and trained from the other classes based on their intended purpose.
The ARC troopers were the Advanced Recon Commando troopers. They were bred and trained to be much more independent than the regular clone troopers, and generally worked alone in intelligence gathering operations. They were also referred to as "Intelligence Units" and "the closest thing to real Jango".
Next came the Republic Commandos. They were trained to operate in squads of four and performed special operations work that generally involved some intelligence gathering, sabotage, infiltration, etc..
Finally came the regular troopers. They were trained to operate in large units. They had the lowest spec armor and weapons.
Clone Commanders came about from the regular trooper vats, but as the Jedi became more and more spreadly thin, and less able to do their job as Generals and Commanders, it became apparent that the GAR needed to provide it's own leadership on the battlefield. Most of the Commanders were trained by Alpha-01 (an ARC) to provide independent leadership.
Because of the accelerated aging, there likely weren't many clone troopers around by the time of the stormtroopers. Those that had survived were likely sergeants and higher, as well as training officers.

So is orange higher than Yellow? Or lower than LT and just a warrant officer still? I don't ever remember seeing a warrant officer rank in the Imperial Army.

No, Yellow would be higher than Orange, cause Orange is kind of like a lieutenant and a commander (orange) is still higher than a lieutenant.

The green/blue/red/yellow color structure was used only by the Clone Troopers wearing the Clone Trooper-style armor. Once the armor changed to the Stormtrooper-style, the orange/white/black pauldron colors came into use.
The clone ranks had officers, whereas apparently, the stormtroopers only had NCO's.

I'm not so sure that any Stormtrooper could outrank a Clone Commander in that the only officer a Clone Commander was answerable to was a Jedi Commander or General.
The nature of the Grand Army of the Republic was that the clone army was also led by clones.
Conversely, the Stormtroopers were part of an Imperial military structure that included numerous officers. It would seem to me that the reason for having only non-commissioned-officer grade Stormtroopers would be that they were answerable to the officer corps.

Though hardly visible there were officers in the Clone Wars too in the movies. They also served the Jedi and even cooperated, so they can be compared. The officers you see on the deck of the star destroyer in the end of ep III don't come out of nowhere. The thing is that the Clones did work more independent as teams and were led by the same kind of commander. I think that George Lucas wanted not to involve too much officers was to show clone troopers were not evil. They were only made this way that they turn against their generals. Showing that the officers also turned against the Jedi would destroy the purpose of that, cause they were not clones.

Does it say anywhere in the timeline when the change took place from Clone troopers to storm troopers? Wouldn't the Empire have to wait until the last Clone Trooper General or Commander died before changing the uniforms? Wouldn't it be confusing to have identical generals and commanders walking around in grey uniforms as officers? Where they genetically programmed to die at a certain age. Solient Green, where once your usefulness to society has been served you are no longer needed. I wonder if it was the same with the clone troopers?

I have not seen any change in a book or comic. In the Dark Times series of Dark Horse, they still wear the clone trooper armour of ep III. However imo I don't think they would change it because of just the look or because of the clones, but technical reasons. The stormtrooper armour is suppose an improvement. I believe I read it to be thinner and still have the same efficiency as the clone trooper armour.
